Scientists can now directly quantify specific viral NCAP peptides in a highly reproducible manner with the <a href=\"https:\/\/www.waters.com\/waters\/nav.htm?cid=135083368\">Waters SARS-CoV-2 LC-MS Kit (RUO)<\/a>, allowing breakthrough research of the SARS-CoV-2 virus.<\/p>\n<p><img decoding=\"async\" class=\" wp-image-10488 aligncenter\" src=\"https:\/\/www.waters.com\/blog\/wp-content\/uploads\/blog-picture-1.jpg\" alt=\"SARS-CoV-2\" width=\"526\" height=\"351\" \/><\/p>\n<h3>What role has Waters liquid chromatography and mass spectrometry played so far in the pandemic, and what has changed?<\/h3>\n<p>From the beginning of the COVID-19 pandemic, Waters has been committed to working with our customers and partners developing vaccines, researching therapeutics, and manufacturing PCR primers and probes used for testing. Waters established a <a href=\"https:\/\/www.waters.com\/nextgen\/us\/en\/about-waters\/innovation\/innovation-response-team.html\">COVID-19 Innovation Response Team<\/a> to coordinate over 40 collaborations with dozens of customers and made <a href=\"https:\/\/blog.waters.com\/infographic-the-year-in-review-responding-to-covid-19\">significant in-kind donations and philanthropic gifts to organizations fighting the pandemic<\/a>. Waters LC-MS systems have been used to:<\/p>\n<ul>\n<li><a href=\"https:\/\/blog.waters.com\/infographic-the-year-in-review-responding-to-covid-19\">Aid scientists in the development of RNA and protein-based vaccines<\/a><\/li>\n<li><a href=\"https:\/\/blog.waters.com\/global-collaboration-aids-fight-against-covid-19\">Analyze therapeutic antibodies &#8211; from discovery to manufacturing <\/a><\/li>\n<li><a href=\"https:\/\/blog.waters.com\/avoiding-a-pcr-reagent-crunch-the-role-of-preparative-hplc-columns\">Enable QC and manufacturing of PCR primers and probes <\/a><\/li>\n<\/ul>\n<p>Thus far, LC-MS has had a limited role in direct viral detection. <a href=\"https:\/\/www.nature.com\/articles\/s41467-020-19925-0\">While an LC-MS method for detection of peptides of SARS-Cov-2 proteins had been successfully demonstrated previously<\/a><sup>1<\/sup>, these studies also highlighted that the technique suffered from significant matrix effects due to interferences arising from the constituent components of the sample matrix, such as viral transport medium (VTM), limiting the analytical sensitivity of the methods. <strong>Not anymore! <\/strong><\/p>\n<h3>The analytical sensitivity breakthrough: anti-peptide antibody enrichment<\/h3>\n<p>In order to address the issues affecting analytical sensitivity with other methods, Waters developed the SARS CoV-2 LC-MS Kit (RUO) based on research performed in collaboration with a coalition of academic, commercial, and government research scientists. This included <a href=\"https:\/\/doi.org\/10.1021\/jacsau.1c00048\">inspirational collaborators from the University of Ghent<\/a><sup>2<\/sup>, the incredible team of researchers affiliated with the <a href=\"https:\/\/www.youtube.com\/watch?v=dnYeMlZ-Z2w&amp;ab_channel=NVMS-DutchSocietyforMassSpectrometry\">United Kingdom\u2019s National Health Service (NHS)<\/a><sup>3<\/sup>, as well as other partners. The end result is a <strong>first-to-market, LC-MS-based<\/strong><strong> end-to-end research solution<\/strong> to equip scientists with a reliable analytical method for the detection of SARS-CoV-2 signature peptides.<\/p>\n<p>The analytical method enabled by the SARS CoV-2 LC-MS Kit (RUO), provides analytically sensitive, and analytically selective detection of viral peptides.<\/p>\n<p>Analytical tests show that researchers can achieve the analytical sensitivity required to detect and quantify low levels of three unique peptides derived from the SARS CoV-2 NCAP protein \u2013 data on the Xevo\u2122 TQ-XS system shows a <strong>lower limit of quantification (LLoQ) of just 3amol\/\u00b5L<\/strong> (inter-day precision \u226417.4% CV, and intra-day precision \u2264 17.1%CV), compared to non-enriched research methods that show LLoQs of 220amol\/\u00b5L. Results can be captured with clean, low-noise chromatograms in less than two minutes per sample.<\/p>\n<p>The\u00a0SARS CoV-2 LC-MS Kit (RUO) uses the\u00a0innovative\u00a0SISCAPA<sup>\u00ae<\/sup> anti-peptide antibody enrichment sample preparation method and antibodies from <a href=\"https:\/\/www.siscapa.com\/\">SISCAPA Assay Technologies<\/a>, Inc.\u00a0that improves the performance of mass spectrometry for measurement of pre-selected protein targets:<\/p>\n<ul>\n<li>Greater analytical sensitivity through sample concentration and removal of interferences that suppress MS ionization of target peptides.<\/li>\n<li>Faster LC-MS sample throughput through selective removal of background interference that would otherwise contribute to longer chromatographic run times. Why should I care about viral peptides?<\/h3>\n<p>Not enough can be said about the role that PCR techniques have played in the world\u2019s response to the COVID-19 pandemic \u2013 hundreds of millions of tests performed, and countless infections prevented due to the high sensitivity of these tests. PCR tests are and will likely continue to be essential in the diagnosis of COVID-19 and many other infectious diseases. However, we should not overlook some of the discovered issues due to the wide usage of PCR during the pandemic:<\/p>\n<ul>\n<li>PCR tests use the polymerase chain reaction to replicate specific segments of SARS-CoV-2 RNA consecutively until there are enough copies for a detector to sense. <a href=\"https:\/\/www.cebm.net\/study\/virological-characterization-of-covid-19-patients-that-test-re-positive-for-sars-cov-2-by-rt-pcr\/\">Studies have shown<\/a><sup>4<\/sup> that a patient\u2019s <a href=\"https:\/\/www.pnas.org\/content\/118\/21\/e2105968118\">cells may continue to shed viral RNA<\/a><sup>5<\/sup> long after that patient is no longer considered infectious \u2013 <a href=\"https:\/\/onlinelibrary.wiley.com\/doi\/full\/10.1002\/jmv.25952\">sometimes months afterwards<\/a><sup>6<\/sup> \u2013 potentially leading to situations where patients continue to test positive with PCR tests and may be required to remain in quarantine despite no longer posing a threat of infecting others. As seen in this article published in Nature, <a href=\"https:\/\/www.nature.com\/articles\/s41576-021-00360-w\">Viral peptides appear in the body in a narrower window than RNA, and are more closely tied to the infectious period<\/a><sup>7<\/sup>, thus, a highly sensitive and highly selective viral peptide detection method might be a valuable and complementary research tool.<\/li>\n<li>It is well known that despite their high sensitivity, <a href=\"https:\/\/www.ncbi.nlm.nih.gov\/pmc\/articles\/PMC3264161\/\">quantitative PCR tests often show high variability<\/a><sup>8<\/sup>, even between runs within the same lab, and between the same test run at different labs. This has been shown for SARS-CoV-2 PCR Tests as well, <a href=\"https:\/\/doi.org\/10.1093\/cid\/ciaa1199\">here<\/a><sup>9<\/sup> and <a href=\"https:\/\/www.youtube.com\/watch?v=dnYeMlZ-Z2w&amp;ab_channel=NVMS-DutchSocietyforMassSpectrometry\">here<\/a><sup>3<\/sup>.\u00a0 LC-MS utilizes calibration curves and Stable Isotope-Labelled standards to ensure reproducibility and consistency across labs, and provides a direct measurement of the target analytes without the need to create millions of copies \u2013 potentially making it an important tool for longitudinal research studies across labs and at different points in time.<\/li>\n<li>Supply Chain: It was well documented, particularly early during the pandemic and into the summer of 2020, that there were <a href=\"https:\/\/asm.org\/Articles\/2020\/September\/Clinical-Microbiology-Supply-Shortage-Collecti-1\">many cases of localized PCR reagent, and lab consumable shortages<\/a><sup>10<\/sup>. If a new virus with unique targets emerges in the future, it is possible that the world would once again experience shortages as the supply catches up to the demand of the requisite consumables and reagents. Even quite recently, with India\u2019s resurgence in SARS-CoV-2 infection, there are reports of <a href=\"https:\/\/economictimes.indiatimes.com\/news\/india\/now-shortage-of-rt-pcr-kits-adds-to-maharashtras-covid-19-woes\/articleshow\/81998594.cms?from=mdr\">localized PCR reagent shortages<\/a><sup>11<\/sup> affecting the country\u2019s ability to control the pandemic.
